The flash burn may make the engine run badly or not at all while it is burning (because all the values in a 'page' of flash memory have to be written with ones, and then set the the desired values). This can take up to a few seconds. If you were running hard at the time, the engine could be damaged by inaccurate fuel or spark advance values if they were in the page of memory that is being re-written. However, if the burn completed okay and the engine runs fine after the burn, there is nothing further to worry about and no permanent damage has been done.
