MSII With a Supercharger

Wasn't sure exactly which forum to post in, but it's a fairly general question so I'll try here. I'm in the process of building a small block Ford. Plans call for MSII running fuel and ignition and a Kenne Bell twin screw supercharger. The supercharger bolts onto the stock lower EFI intake and essentially just replaces the stock upper intake. My question is regarding tuning. Would there be any benefit to initially fitting the engine with the stock upper intake to get it running and developing an initial tune before swapping the supercharger on or would the blower require a tune so vastly different that it would be a waste of time? Thisw will be my first experiment with boost and I'm just trying to figure out what's going to be easier on me.

It is generally easier to make one change at a time, so adding MegaSquirt first and the supercharger second is a pretty sound plan.
