Megasquirt random failure

I have been running megasquirt 2 for several years now and have recently finished a tune for a new motor. Today I started the motor and was dialing in warmup a little more and shut the motor down. When I turned the key back on the fuel pump was continuously running and the injectors were stuck open. Needless to say it flooded the motor. Checked all the wiring and relays to make sure nothing was messed up. The megatune display was showing 66ms as a pulsewidth all this time and no guages seemed to respond. (i.e. when i pushed the throttle the percentage did not move) I took the computer out put it on a stim and after a sec of being connected both injector lights lit fully all the time. Loaded a very old tune and still the exact same thing.. trying to get it to work i jumpered the bootloader and loaded the newest version of code. After setting the ecu everything appeared to work correctly. Put it back it the vehicle and the motor fired right up. I have not run it long because i want to change the oil because of the flooding and all the stores are closed... What happened that caused this? Does anyone have any ideas or had anything similar happen? I was running v 2.891 as the old code. Thanks for any input

This sounds like the firmware was corrupted. This can be caused by incorrectly set up tuning software (it's easier to make that mistake with MegaTune than TunerStudio) or serial communication noise interference.

Thanks for the reply. What would have changed in the setup of the software to cause it after so long? I am now running tunerstudio and the new firmware. If everything is working now is it nothing to worry about?
