Using megasquirt to augment stock Ecoboost ECU

My stock ECU in my Ford Flex Ecoboost 3.5L twin turbo is having some issues with the following:
1. I need to control boost per gear, the stock ECU can't do that the Ford platform uses OSS instead of VSS.
2. I need an advanced traction control for running around on street tires - I believe this means that megasquirt would be required to take over control of the stock coil per cylinder ignition
3. I need to control six auxiliary injectors while stock ECU controls the stock direct injection injectors. Ideally I need something that let's me set a target lambda and the megasquirt augments the stock ECU during high boost/WOT scenarios.
Since the megasquirt would be controlling boost and timing (if I can get the factory ECU not to freak out once it's not controlling spark) I'd like to incorporate an ethanol sensor so that timing/boost can be adjusted in case of E content loss or I can only find 91 octane fuel.
If you guys know of anyone in Arizona who can tackle installation and tuning I wouldn't mind going that way either instead of DIY.
