This has now made Megatune unable to communicate with the controller since. Please help

What did i fry?
Hi all, i built a V3.0 board with a MS1 stock code cpu about two weeks ago and have trying to get it up and running after a issues with spark and hall input i decided maybe i needed to reboot it? so i tried to reboot it by jumping the two holes labeled BOOT. This has now made Megatune unable to communicate with the controller since. Please help

You did remove the jumper after reloading the firmware, right? If so, chances are you've loaded it with a different version of the firmware from what MegaTune is set up for. Try running the Port Check program and post a screen shot of the result you get.
