What did i fry?

Hi all, i built a V3.0 board with a MS1 stock code cpu about two weeks ago and have trying to get it up and running after a issues with spark and hall input i decided maybe i needed to reboot it? so i tried to reboot it by jumping the two holes labeled BOOT. :x This has now made Megatune unable to communicate with the controller since. Please help :!:

You did remove the jumper after reloading the firmware, right? If so, chances are you've loaded it with a different version of the firmware from what MegaTune is set up for. Try running the Port Check program and post a screen shot of the result you get.
